What is the difference between a Shopify Plus design agency and a regular Shopify agency?

The difference between a Shopify Plus design agency and a regular Shopify agency matters more than most brands realize, and getting this wrong can cost you significantly when you're operating at scale.
Regular Shopify agencies work with small to medium-sized businesses on standard plans: Basic, Shopify, or Advanced. They configure existing themes, install apps, and handle straightforward builds. That's fine for a growing brand, but those agencies run into a hard ceiling pretty quickly because the standard platform simply won't do what enterprise commerce requires.
A Shopify Plus design agency works in different territory entirely. Shopify Plus gives you customizable checkout through Checkout Extensibility, Shopify Scripts, Flow for automation, Launchpad for campaign scheduling, multi-store management via Organization Admin, and native B2B wholesale functionality. A proper Plus agency knows these tools cold and can actually architect a solution around them, rather than discovering limitations halfway through a build.
On the design side, a Shopify Plus design agency typically has senior UX/UI designers who build from custom wireframes and brand design systems. They're not tweaking a Debut theme and calling it done. The process is more rigorous and grounded in conversion data, which matters when your store is doing real volume.
Technically, these agencies handle integrations that go well beyond app installs. ERPs, PIMs, CRMs, loyalty platforms, custom fulfillment logic: these are standard scope for a Plus agency and genuinely difficult territory for a generalist shop.
Most Shopify Plus design agencies also hold Shopify Plus Partner certification, which regular agencies may not. It's not just a badge. It means Shopify has vetted their technical capabilities and given them access to enterprise-level resources and support. For a brand running millions in revenue through its store, that access is actually useful.
If your project needs any of the above, a general Shopify agency isn't the right fit, regardless of how good their portfolio looks on the surface.
